Prototypes are special items which are required for researching some technologies in the Academy, which are usually of the 3-star quality. There are 16 total.
Prototypes can be obtained in various ways. The easiest way is to buy them from Trenchcoat which usually cost 750 or 900 licenses per prototype. The cheapest way is to go to the sunken research facilities you've found with your submarine, usually a T38 Ocean Glider, while exploring the underwater area.
With some luck, prototypes can also be obtained as by-product while producing modules in your Laboratory. This happens arbitrarily but more likely when you simultaneously produce modules in three to four Laboratories at 500% productivity.
You can also find prototypes with the help of Hiro Ebashi and his Technology Scanner at the cost of credits. He will tell you the locations of up to three sunken research facilities. These facilities are independent from the three sunken facilities always generated at the start of a mission, which are not renewable. In addition, successful Expeditions will occasionally return with prototypes.
